You can do this the same way you do with the build in effects.
In the automation window scoll down the track list! There are all the vst-parameters. Just select what you need and draw your curve!
I tried this with ORGANized trio and it seems to work fine.

It however seems you can only automate the 16 first parameters, or am I missing something?

You can select wich parameters are automated by using the drop down menu, ít's limited to 16 parameters but that's more than enough...
